The stock bose L system is a PITA because there are 4 wires you're going to see when you get to work back there: the tweeters are wired directly off of the clips for the stock 6x9s.
I had a hard time figuring out which wires are which. With the help of the service manual, I was able to figure out positive and negative based on their color but it was harder to figure out which wires were hot w/ signal from the head unit and which were for the tweeters.
If you're replacing the 6x9s with a coaxial, 4ohm speaker, I suggest you remove the tweeters from the circuit all together. At that point, you just figure out which wires are hot and attach the wire the manual indicates is positive to the wire the positive pole on the speaker and do likewise for the negative.
