HELP!!! Oil in plugs/Car stalls

Just bought a 94 coupe 6mt. Decided to do a tune up. Changed the oil, added a cheap fuel injector cleaner in fuel, replaced the thermostat w/coolant, added an intake/ used throttle body spray, and changed the plugs.

So a couple things, earlier today the car was running really ruff. There's a rattling noice comming from either the motor or under the motor and bogging. When I change the plugs I found oil on the bottom of the plugs. Two worse than the other four (center plugs on both sides). I also found one of the coil packs in bad condition (i replaced the pack). I cleanned the remaining packs and the cylinders (put in new NGK's). I went on a test drive and the rough idel and drive were gone. Ride was smooth for the first 4 minutes, no bogging. The rattling was still present however. At the 5 minuet mark, I put the car in neutral to roll to a stop and the car dies (put it in second and started right up again). I turned the corner and same thing again dies when I let go of the clutch. I restart the car and park in my driveway. What the F?Desperatly in need of help!! Maybe the throttle body spray? There were two hose to the stock intake box I left hanging. They were on a hard plastic pipe. I do have a metal pipe I can link the hoese together. It was my set up on my other coupe? Help help help help?

UPDATE- I installed the custom metal hard pipe to connect the lose hoses.
I unpluged all of the ABS fues under tge hood for 15secs and plugged them back in.
Smooth idel and ride. Noise that was coming from motor area is gone.
However there is still a vibrating noice coming from the car?
Im going to install a new main relay and fuel fiter just to be safe and report back tonight.
oil on plugs time to replace oil plug seals.
Yea I saw that in a thred. Do you know of a DIY for that?

I don't know why I even asked I usually search before posting opps haha. Ill update when this is completed over the weekend.

So I changed the passanger side Valve cover gasket and o rings. I went around the block reak quick and popped the hood to inspect. The valve cover was smoking a little arond the edges. I used RTF to hold the gasket in olace and made sure it was snug. I also painted the cover with high temp paint. Is this ok or did I fudge it up haha. I took it easy on the bolts aswell.

If it looks good to you then that's all that matter. I like it. But I like custom touches on our cars anyways.
Not a huge fan of the turn out but ok untill I pull the motor later this yr. Just sceatching my head as to if its ok that the cover smoked after i installed the gasket. Im going to do the driver side tomorrow and want want to be sure I did it right.
You had oil in the spark plug tubes. When you pulled the Sparks plugs out that oil went into the combustion chamber in turn causing it to smoke

I changed the gaskets and o rings. Smoke was oil that leaked onto the manifold. I cleaned the surrounding area and havent had a problems sence. If oil did keak into the combustion chamber, what is the next step to correct this?
If you changed the valve cover gaskets and the spark plug gaskets, which I believe you are calling o-rings, then your task there is complete. About the oil in the cylinders, after about 5 minutes of running the engine the oil will burn, probably with some concerned neighbors. Maybe a new EGR valve, which are quite inexpensive, could be some good preventive maintenance.
