How old is the gas in the car? Has it sat for an extended period of time at some point recently? Your symptoms sound a lot like what I've had on bikes when the gas is old and or there is crap in the gas tank. When you pulled the old fuel filter what did the gas look/smell like?
 
Ok, so are we understanding correctly. You had the problem and then you pulled the coil packs, checked them and put them back. You then replaced the fuel filter and the car ran great for one day. The next day it was back running the way it ran before the above two things were done? If that is true then get some dielectric grease, spray kind if possible, and put some on the inside of the coil packs. Then try it out. If that doesn't work, it sure seems to point to a gas problem, your gas may be new and good but that doesn't mean there isn't crap at the bottom of your tank that is getting pushed into your fuel filter and partially clogging it up. Just a thought...
